What you need to do is simply understand how partitions work, and how mounted
filesystems work. You must this basic UNIX knowledge before attempting to build
a Linux from scratch. May I refer you to the following references:

The Linux System Administrators' Guide, Chapter 3. Overview of the Directory
Tree (http://www.linuxdoc.org/LDP/sag/c218.html)

ibid., Chapter 4, Partitions section (http://www.linuxdoc.org/LDP/sag/x885.html)

ibid., Chapter 4, Filesystems section
(http://www.linuxdoc.org/LDP/sag/x1038.html)

Linux Installation and Getting Started, section 4.4 Managing file systems
(http://www.linuxdoc.org/LDP/gs/node6.html#SECTION00640000000000000000)

The Filesystems HOWTO (http://www.linuxdoc.org/HOWTO/Filesystems-HOWTO.html)

FRISCH, Aeleen. Managing Filesystems: Beyond the Basics, Linux Magazine, may
2000 (http://www.linux-mag.com/2000-05/guru_01.html)

I guess that if you read all the above documentation (you must be willing to
read a lot of doc if you want to build a LFS system. And anyway, this info is
really basic essential knowledge), you'll easily find the answers concerning
your problem (yes, there are many ways to fix it).

Welcome in the wonderful world of Linux.
