I've had some problems too now that /usr/include/linux is copied instead of
symlinked, typically with packages that add files to your /usr/src/linux/...
directory (like alsa). I've symlinked the directory again, just to avoid the
hassle of copying each time I've compiled a new kernel.
BTW 'make dep' is run from the /usr/src/linux directory, after you've done a
'make mrproper menuconfig'
