You probably forgot the

yes "" | make config

when installing the kernel. Just got to /usr/src linux, do this and then
cp include/linux/autoconf.h /usr/include/linux

and this should go away.

And even simpler way would be to just

touch /usr/include/linux/autoconf.h

This should work, because the contents of the file are meaningless to
applications anyway.
